There are many ways to merge plugins, depending on what you want to merge.

For simple things like weapon and armor mods you can use this tool:

For more complex mods especially ones that use scripts FNVEdit or the GECK must be used

May i ask what you want to merge? i can talk you though the FNVEdit work if you need.

Yeah FNVPlugin is the simplest tool to use for merging, just don't merge complex scripted mods.

Caveat to the merge plug-in script from the Skyrim Nexus: If you haven't downloaded FNVEdit since Oct 2013, you'll need to get the latest version.

Yep I second that FNVPlugin is the simplest, it can be a pain doing it with FNVEdit.
