Would it be possible to make a mod that keeps certain guns up all the time in third person? Or at least when the flashlight is on. There is this brilliant mod that can change your pipboy flashlight to pointed flashlight under barrel of the gun... the only issue is when my character lowers the gun it goes haywire.

That is reasonably possible. I think It would depend on the scripting options available upon release of the GECK/Creation Kit. Once the Fo4SE team releases an update I'm sure a mod such as this can be made.

Stands to reason that you could simply replace the relaxed idle anim with the combat one, since the anims are mostly per-weapon in F4 you should be able to do it for the guns you want only.

Don't have F4 installed anymore so I can't do it myself but looking through anims should give you an idea of what to do, they're named well enough.

I think there is a mod where let you manually lower your weapon.
